first off all it depends on the time how long you want to travel in egypt.
do you have less then 2 two weeks then arrange it by a travelagency because you don't want to baragain every day in egypt
but if you travel longer you can make some reservations in hotels or camps and also for some safaris,trips
the best time to go is for sure in spring or in the winter because it the best climate then for travel and enjoyment.

the dahabhostel is nice and cheap with an nice roof terras and has some quiet rooms.
the ismaeliya househostel is probably the cheapest in town
both are at tachrier square nearby the egypt museum.both organise niletrips etc. for reasonable prices.

siwa;most still authentic and interesting oasis
reachable from cair via alexandria,masra matrug.
which are less interesting cities then cairo but more comfortable(cairi is very hectic)
luxor,aswan;for it's cultural sites
acc.camping sites are cheap,hotels very expensive.

you can go from bahariya oasis

dahab is best place to stay and arrange your trips from
alaska camp in dahab is a nice camp,friendly,cheap and with good info about trips in the area.
